UPLOADING DATA IN THE IHIWS DATABASE
At a high level, the process of uploading HLA typing by NGS to the database involve the following steps:
- Create a Dataset (this task is performed by the Project leader or Component Chair). There could be multiple datasets associated to a project, depending on the analysis to be performed, but in general, one dataset per project will be created. When preparing to upload the typing results, the user selects from the available datasets, the appropriate one to upload the results for a specific project.
- Create/maintain Sample Profiles (this task is performed by any Lab Member registered under their own labcode). This step allows the user to create the samples for their own laboratory in the system. The same sample could be used for different projects, so the same sample profile only needs to be entered once regardless of the project it is used for and it is unique to a laboratory. The system creates an internal workshop ID, so other laboratories cannot see the original ID entered by the individual lab. These profiles may be updated any time after initial creation in the system. Data maybe uploaded as a batch by using a template provided in the example in the database or by pasting the delimited data into the designated field.
- Create/maintain Pedigrees (this task is performed by any Lab Member registered under their own labcode). This step allows the user to create the relevant pedigrees when using samples from related subjects. Pedigree data maybe uploaded as a batch by using a template provided in the example in the database or by pasting the delimited data into the designated field.
- Create/maintain Typing Data (this task is performed by any Lab Member registered under their own labcode). This data may be entered one by one or via an XML file (XML Schema maybe downloaded directly from the database). In addition to XML file format, we are working closely with the vendors to output files in the Histoimmunogenetics Markup Language format (HML). This format was developed by the NMDP Bioinformatics group to facilitate the electronic reporting of HLA testing results.
